Hm. Why are they running away through the middle of the battle between the Ensigerum and the Elves?

I suspect because the battle is happening everywhere around them. It could, in fact, be part of the plan - Jon gathering the Ensigerum around him so the elves could blast more of them at once. It doesn't seem to be working all THAT well, if the first panel is any indication, but I suppose it's better than nothing..

The battle is probably only happening on one side of where Jon was having his little chat with Ian et al. But since the alternatives to running through the battle between elves and Ensigerium is to run away from the elves...put that way, why are they running back towards the elves?

Because the elves currently are heading towards the only way OUT of Deathtown?

Tactics aside, this new bit about catching her breath totally makes all kinds of sense. If you're moving super fast in relation to the world around you, there's no way you'd be able to inhale any useful amount of air on the time scale of being super fast. (well, technically you could just say "its magic" and get away with it just fine in this setting, but it makes sense if you don't)

Gotta agree there, if you accelerate, so does everything, including your metabolism. You need more air for what you do, and if you're not used to do more than a couple sneak attack assassin jobs, but have to move fast in a longer period of time, you'll probably be very breathless. Especially since you cannot inhale as much, for the air itself moves at normal speed until it's bound to your blood cells.
I guess that's one of the points made about the Ensignerum "not suitable for war". They're basically assassins, and a war can take hours of constant fighting, which they're not trained for or used to.
Gotta agree with Poe on some of the drawing, he's probably quite tired.
